I like it that the "secret" SHIELD was keeping was merely Coulson's suffering during the resurrection. It wasn't something dark and sinister, it was an attempt at an act of kindness. Okay, maybe there's more to find out about how and why he was resurrected, but for the moment I'm satisfied. At least we can finally put the damn Life Model Decoy theory to rest.
And since we're operating on the assumption that Streiter and the second doctor weren't lying about Fury's role in this, I suspect that we're going to get another Jackson appearance out of this down the line...if only to see Coulson asking Nick point-blank "Why? And why me?"

Given all the other stuff SHIELD's tasked with, they'd be coming across a lot of Mad Science gear of both Earthly and un-Earthly origin. Lots of wannabe-Erskines and Starks who ended up being more akin to Frankensteins and Mengeles instead in those archived files.
That was my gripe with the episode in the end. It wasn't a bad episode but I imagined Coulson was cloned not mind raped....
Still the question is: why was resurrecting him so important to go through all that?

I had a nit or two, such as that the other guys Skye had tied up didn't just tell her to type her commands in her own damn self.

Maybe she was concern/scared the bracelet on her wrist would shutdown the computer (and it ties in with her using the golf club to dial the phone),
Which doesn't explain why the guys didn't bring up her doing it herself instead of directing them over the shoulder. We know why she didn't, but explaining to them could be awkward.
If the golf club worked, she should have invested in one of those you talk, it types doodads. A microphone would have heard her from that distance.

She'd effectively established her authority as Scary Government Agent -- and she'd taken their guns and tied them up. They weren't going to ask questions, or if they did, all she'd have to do is make noises about classified this and state secret that.
