If you want to know what happened to Jar Jar all you need to do is watch the movie. When Padme leaves Coruscant with Anakin she has Jar Jar take her place in the Senate, and he ends up being the one started the vote to give Palpatine emergency powers, and so he was basically responsible for the rise of the empire. We do see him a couple times in Revenge of the Sith, he was with the group of senators welcoming Palpatine back to Coruscant, and we see him again during Padme's funeral. Wookiepedia doesn't have anything for what happened to him during the Empire reign, and @Ithekro already covered what we know about him after Palpatine's death.

There actually is a internet fan theory called Darth Jar Jar, which basically says that he was secretly a Sith Lord the entire time, and was manipulating everybody without them realizing it.
