There's plenty of evidence that horrible injuries can be fixed in the Trekverse - when the story needs it to be. On the other hand, sometimes it cannot - when the story requires it.

It could be that his parents objected to having their child's eyes scooped out and replaced? Replicated food, artificial organs and even holodecks are not always embraced by everyone. But then his parents were starfleet officers including a science officer so that is maybe a stretch.
Soran mentioned Geordi could have been made to look normal so obviously keeping the visor had been his choice for quite some time. Him being used to it, feeling like it was a part of what made him who he was, perhaps he enjoyed the extra tricks it gave him. So even when he had to ditch the visor he opted for cybernetic eyes with the same capabilities.
A minor inconsistency with how happy he seemed after getting organic eyes in Insurrection and then not opting for cloned implants after seeing what he was missing out on. As a tech nerd he should have no issues with artificial organs.

When did he say this? Geordi assumes Scotty would be amazed by the holodeck. Mostly because he thinks Scotty is a doddering old fool who cant set the time on a VCR. When Scott does use the holodeck, he's not all Oh My God! The is amazing!!The technology was new to Scotty in TNG.
