Actually, this is the one time the show didn't get continuity wrong. The Borg as we know them are exterminated by Jurati's nice Federation-friendly Borg exist.

Not exactly, as we saw in Prodigy the Borg Borg are going to continue popping back up any time someone happens upon and reactivates their old stuff.

What was destroyed completely however was the Queen.
