O'Brien would honestly be more pissed. Remember his reaction to Rom's modifications in "OUR MAN BASHIR"?
Sisko would have been proud of Worf and the Defiant... that ship was there at the very start of the battle, which appears to have lasted hours on end, and survived when most of the other ships didn't. Hell, it survived the exploding Borg cube while we saw at least one other fully mobile Starfleet ship destroyed when it blew.

Make the prophets (and pah-wraiths) mythical, rather than real.
The wormhole would just be a naturally-occuring phenomenon. The orbs just (radioactive) minerals.
Orb visions? Harmful radiation, causing hallucinations through brain damage.
Sisko would slowly wean the Bajorans off the drug, rather than all that silliness with magic beings possessing people and shooting energy beam from their chests/hands.

I barely watched DS9 when it first came out but I'm going through it now on Netflix. Only about halfway through Season 2 but if I were to change anything up to this point it would be Quark's numerous shady deals on the station. I've already lost count of how many times Quark endangered the station through his nonsense. If we were applying any sort of logic, he would have been booted off the station long ago and would probably be in a Bajoran prison but that would not make for entertaining stories now would it 
and we all know that's why Quark was never removed from the station. Still, it's sloppy writing to continually allow him to act as a criminal on the station and not feel any repercussions. Again, applying logic and sense to it, Odo would never stand for that.

Again, applying logic and sense to it, Odo would never stand for that.Really the only time I can think of him endangering the station in that time frame is "Invasive Procedures" which Shimerman himself has criticized for the character not receiving any punishment for what he did. Yes, there were relatively few of Quark's crimes really endangered the station. I think Sisko was looking at Quark as an overall plus for the station. No one else would have stepped up to run a bar, grill, and gambling house if they kicked him out, at least not right away, and the station would have been a much less pleasant place without it.
With Quark it's really better the devil you know.

Odo intentionally let's Quark do his thing so he can fry bigger fish.
Also later in the series Quark intentionally does something that saves 28 millions lives, so cut him some slack.
One change I'd loved to have seen would be to have Jake as a female, it could add an interesting dynamic to their friendship with Nog, not in any sort of romantic relationship though. It would've been interesting to see a grudging friendship grow into two very different individuals becoming best buds.
Or they could have made Molly older, increasing the dynamics with three characters of roughly the same age.
Or a Bajoran child for yet another different viewpoint.
I would think not! Nog would ask, um, Jacky to chew his food for him, she would hit him upside the head, and that would be that.

I was sorry to see Kai Opaka go. I thought she was an interesting figure, and she could have helped the stabilization of Bajor immensely in that first year full of inner turmoil.
Why was she written out that way? Did the writers want this power vacuum to create more chaos>? Did the actress want out herself?

I don't think that there were anything but story reasons behind the character's "death": it would produce the most impact without sacrificing acting talent. Of course, they did not really kill the character permanently. They parked her in a far part of the universe, wherefrom they could still rescue her with new technobabble had the writers desired.
I originally found Opaka's decision to be depressing. I couldn't believe that they were changing something so fundamental that had been introduced in the pilot. In the end, the series was better with a variably antagonistic, more traditionally nationalist Kai in Winn, as well as with Fletcher's acting pedigree. However, those brief glimpses of Opaka that we got after season one always resonated, regardless of how brief they were. I would have loved if she had appeared in Sacrifice of Angels or if there were a 1950s human analogue for Opaka in Far Beyond the Stars.
Well, I'm not saying that Opaka should have stayed on for the full seven years, but perhaps just for the first one or two years. She could have shown us more of the positive pole of Bajoran spirituality, before writing her out and introducing conniving, hypocritical religion-gone-sour Kai Winn. Also, storylines such as her actually collaborating with the Cardassians to some extent coming to the surface in later years, even if it was perhaps for the greater good, would also even have made more emotional impact.
Well, she did give away the location of that valley's resistance movement, and it killed her son in the process. It was for the sake of saving an entire province of Bajorans, but that decision had to be gut wrenching. I would have liked too see a flashback to that.
(Side note: I sincerely felt Bareil did a truly honorable thing in letting himself take a bit of a fall for Opaka because of that decision. I've never liked organized religion because a vast majority of what I've seen, and have encountered in my life personally, is a cult mentality that brings the worst out of people. In fact, I've only personally known one person who is really religious and actually is respectful, not hypocritical, and fully walks the talk of being a genuinely good person. (I'm lucky that he happens to be my Team Leader at work.)
But you see a character like Bareil against one like Winn, and you really do get a good feel of the best and worst of a religion. Despite Bareil not exactly being an exciting character... which I think was the intention because of centeredness... I would like to have seen him around a little longer.

Disagree. More Bajor! I would have been happy with half the number of Ferengi-based episodes going to Bajoran-based episodes after the ¿second? season. Could have saved everyone some cringe moments.
