I'm thinking it would've been nice to have had several other new additions to the crew (the E-A's "next generation"), who would be the ones taking over from Kirk and Co, after they retire, but are onboard for one mission with the living legends. This could've widened the pool of suspects and not made it so obvious that the one new named character was the traitor onboard. I know this may have stalled the pacing, as the newbies have to be introduced and fleshed out enough for us to give much of a damn about them, but it could've made the situation on the ship tenser with the old guard and newbies wary of one another, no one quite sure just who is involved.

Early developments of TWOK included several new officers on the crew, so some of them could've been included in the mix: Charles Waters (weapons), Diana O'Rourke (comms, of course she is attracted to Kirk), Thal Arctors (navigation, a human/polar bear somehow, who enjoyed whispering Elizabethan poetry into women's ears), and Uti Sorbayo (medical, East Indian, religious, and interested in McCoy). Any combination of them, along with Saavik and/or Valeris and you'd have an interesting mix of potential suspects.

If I take the title of the thread correctly, I wouldn't change anything. Not a line of dialog, not a stitch of costuming, not a smear of makeup, not a camera angle or an effect, sound or visual. What i would do is insert myself in the background of some strategic shot in each and every film, so that, while I don't change the content of the film, I can say I'm in each and every single one of them, and be able to prove it.

have Saavik speak of her and Spock having a child following their coupling in TSFS ... the child being raised on Vulcan by either Spock’s family or Saavik’s ...

I'd have a problem with this, It makes the characters (both of them) look like bad parents, basically abandoning their kid to be raised by relatives while they both pursue their lives in Starfleet.

I wonder if they'll bother having a picture of the child in their quarters? I mean if they have room.

I think making Saavik the traitor could have worked if her motivations had been more nuanced

I think the entire movie (TUC) would have been considerably improved if all the conspirators motivations had been massively more nuanced.

do away with the dreadful mind rape scen

Have Saavik do the "mind rape" of Valeris, show Saavik invoking her Romulan side that she usually suppresses (like Spock suppresses his Human). This would avoid Spock having done it.

Gradually introduce a whole string of secondary characters over the course of the TOS movies. Saavik in TWOK. A member of the Grissom crew (young scientist Herb) accompanies Saavik and David to the Genisis planet and is rescued along with Saavik. Saavik and Herb travel to the past in TVH. A couple more young officers rise to permanent secondary character status in TFF. All of these are present on the Enterprise in TUC. It's made clear that they will continue with the Enterprise after the main characters retire.

Though I already did a list, some other thoughts came to mind:

TMP: Have Xon as part of the Enterprise crew.
TWOK: Establish that Saavik is half-Romulan/half-Vulcan.
GEN: Beverly would be Picard's wife inside the Nexus.
NEM: Have Sela in the film instead of Donatra.
ST: Keep Kirk's older brother in the film.
STID: Have Carol Marcus be working with her dad.

Another I thought about:
STBYD: Have Krall's past be exposed earlier in the film, perhaps figured out by Uhura and Sulu. I think that would've given them more to do in the film, but also I was thinking conversations between say Uhura and Krall could've expanded on his character and motivation.

TMP - Although this movie has grown on me slightly, I still think there are major problems. To fix them all, the simplest answer is "Eliminate Roddenberry's influence."
TWOK - Keep the deleted scenes.
TSFS - Eliminate the notion that the mechanism used to bring back Spock is standard, if rare, Vulcan practice. Make it some sort of once in a lifetime if not once in a galaxy event, a fluke.
TVH - Use Eddie Murphy. If you're going to try to do comedy, make it seriously funny.
TFF - I don't hate this movie like most do, but it's still very flawed. My best suggestion is "Erase from history the idea of the Enterprise finding God, in all its various forms, and start over with a new concept."
TUC - Eliminate the huge, slow chunk in the center with Kirk and McCoy in Rura Pente. Not sure about what to replace it with, but as it exists its essentially two movies, one comprising the beginning and end, and the other being the middle.
GEN - Hands down, give Kirk a heroic death instead of having him fall off a bridge.
FC - Recast Cochrane. Not a huge fan of Cromwell and he was all wrong for this role.
INS - I'm tempted to say months if not years of re-writes, but I'm not certain even that would have helped, unless the task was moved to other hands.
NEM - I actually think this could have worked as a smaller movie focusing on Picard and Shinzon, removing most if not all of the action elements. More like a chess game, less like running screaming at the enemy.

Not much with the Tos crew films,
Have Kristie Ally do Saavik in all films, and have her steadily rise in rank, have her in 5 and 6, and have her as Captain of the Enterprise B in Generations.
STV would be the most changes, but limited to Better VFX and a better ending that explored who this "God" was, and his influence on Sybok, and give a bit more meat to sybok.. bit more explanation of who he is and why he's doing this.
Generations: Fix the battle with the D and the Klingons, give them a Vorcha or a Neghvar class and have a good battle. and give Kirk a good send off, or send him back in to the Nexus.
First Contact: its good
Insurection: Bit more cloak and Dagger stuff? I don't know.. its a mess.
Nemisis: I enjoyed it, Best ship battle in any ship movie.
ST09: just polish the script a bit more, some dialog is meh.
StID: No Khan, it was good but if you include Khan, Go all in.. not Generic Baddy A that happens to be named Khan.
STB: A better Villian, sorry they wasted Idris, And have it where the Enterprise crashes, but they get her repaired and face the swarm again, eliminate Franklin. ( I dispise destroying the Enterprise just for kicks)

This makes me think they could have done something with body horror and a battle of wits a'la Agent Clarice Starling vs Hannibal Lecter.

And to anyone who says Star Trek has never done horror, yes they have. Every iteration of Star Trek has done something in the horror/sci fi genre. They usually call it "The Halloween Episode" BTS, but there's no mistaking them for anything else.

TMP - a faster pace
TWOK - Saavik would have straight Vulcan eyebrows
TSFS - Keep Uhura with the main cast for the entire movie
TVH - Saavik goes on the whole adventure with them, instead of just a glorified cameo.
TFF - it would be easy to say better special effects. However, more important to me would be to eliminate all of the humor that doesn’t come from the situations naturally. Humor has its place in Star Trek, but not just one-liners.
TUC - Spock’s ears would look normal, and not like bananas.
GEN - eliminate the entire sub-plot of Data’s emotion chip.
FC - See more of the battle in Sector 001.
INS - Bigger threat
NEM - Let Jonathan Frakes direct.

Or go all trippy and not have it the Spock's body is regenerating, but Kirk must engage in some Vulcan mysticism to help free McCoy from the katra implant, so the main search for Spock is going on inside McCoy's mind and sees the three of them reunite only to put Spock's essence to rest. Meanwhile, Sulu is in command on the Enterprise whilst they have to deal with some pesky Klingons/Romulans/new baddie.

I had a story all worked out in my head wherein the Genesis effect would have kept alive Spock's soul and Khan's soul, making them the "spirits of good and evil" over the new planet and the beings who evolved there.

And with Into Darkness you could still have the spat between Kirk and Spock, with perhaps Kirk just being the first officer who disobeyed or lied to save Spock's life while Pike was dealing with something else.

Absolutely this. Pike should have said, "You could be captain of a ship like this in five years." To which Kirk replies with his cocky smile, "I'll do it in two."

Advancing the timeline a few years would have done wonders for the suspension of disbelief, although appointing an 19 year old navigator with 2 years experience as your chief engineer isn't much better than appointing your 18 year old navigator with 6 months experience.

TMP - Have its timeline match up with the real, as it have the film set 10 years after the last episode of TOS, so the ship would've had the last year or two of its five-year mission, undergone a refit and carried out another five-year mission and was partway though another, throughout this time a whole new crew is essentially running the ship. When V'Ger approaches, the new crew of the Enterprise go out to deal with it. Now this could go in one of two ways from here: first being they are the heroes and complete the mission; second is that they are badly hit and take losses, resulting in Kirk and Co having to quickly assemble once again to intercept the invader.
