Howland Reed is alive and probably knows the truth because he was a close friend of Ned. With Meera heading back home, I would be surprised if Howland doesn't show up next season.

On the incest: while it may squick out viewers a little for an aunt and an uncle, real world monarchies were like (are like?) that almost as a matter of recourse with first-cousin marriage.
Two episodes now with no Greyjoys, which is a damn shame because that was one of the plotlines I was most looking forward to going into the season.

I guess they will have to find hard proof of Jon's heritage (the fact that Drogon let Jon touch him speaks volume to us viewers but means squat to anybody else) and they probably will however that may look like, it's not like they issue birth certiificates in Westeros. More interesting is how the others will react.. Dany with her near zealous drive in being rightful heir and the Northerners who don't trust a Targaryen (but they follow Jon Snow because of his bravery).
I think they will capture one alive, the only problem is to subdue one while the entire undead army is attacking them (this ties into the belief of many that some from this Westeros Suicide Squad will not make it back alive). I don't think he'll crumble if he leaves the North.. they're undead but not made from ice, just reanimated flesh (will be interesting to see if there is a control radius around the Nights King).
I don't think they'll be capturing one of the army of the dead alive. For starters "alive" rather defeats the purpose, no?
Seriously though, I suspect what's going to happen is one or more of the seven are going to be killed and turned, and *that* is who they bring back. My money is on Beric Dondarrion, because what else has the Lord of Light kept bringing him back for? Thoros probably buys it too.
They tried that in season 1. Sent a white walker hand that kept moving with Thorne to take to Kings Landing to show the White Walkers were real and had returned. It deteriorated and stopped moving before they got there.
So now trying an entire one.
Do we really know that for a certainty? It seems that the richer families place a lot of importance on birthright, and we have evidence (from the Sam and Gilly conversation) that the maesters were keeping records of such things at annulments and remarriages amongst the royals. It's not hard to believe that there would be a birth certificate type document for any individual said to be an heir to lands or title, and we've already seen at least one book dedicated to listing such individuals and their notable physical characteristics. It wouldn't surprise me to see some document from one of Rhaegar's maesters listing Jon's birth and any important defining features (such as birthmarks).
The Sam and Gilly conversation seemed like a Chekhov's gun moment. Of course: being GoT, we can't assume anything will come of it. So, is there only one episode left this season and four the next? Does having had Greyscale confer any kind of special ability on Jorah Mormont?

It would surprise me since Lyanna's pregnancy and delivery of the baby was kept intentionally a secret since this baby was a direct contender for the Iron Throne and Robert would have killed it. Leaving a paper trail, no matter how small, might find its way into the wrong hands and endanger the baby.
I'm sure something has to happen, they are dropping too many hints and scenes about it for it be a massive red herring. In fact that very question - Who is Jon Snow's mother? - was asked by Martin to the producers when they had their initial meeting and asked Martin to allow them to produce the show. For it to be the last deciding factor and for Martin to ask this question seems to suggest it is a very important plot point, one oly careful readers might have an opinion and theory about it. The producers apparently answered correctly which is why Martin gave his blessing.

In the books Rhaenyra Targaryen (daughter of Viserys I) married her uncle Daemon Targaryen. It did cause a bit of her scandal, and her father was far from happy over it, but he eventually accepted it.
Five of the Seven going north of the Wall know Arya. Three of them have been on her list though she removed the Hound. The stories they could tell about her if they only they got the chance.

It depends upon the priority Rhaegar and/or his maesters placed on Jon one day taking the Iron Throne back from Robert Baratheon, and their priorities may have been different from Lyanna's priorities.
Sure but even then why was the whole relationship kept secret?
We only learn of it by a throwaway line in some Maester's writings so the whole marriage was legal and a sign it was done out of love. It may not have prevented the war since Robert was deeply insulted and hurt (he was madly in love with Lyanna) but making it open, asking for a divorce (even after the scandal of Rhaegar honoring Lyanna publicly instead of his wife after the tournament) should at least have made it harder for Robert to start the rebellion since many believed Rhaegar had abducted Lyanna and took it as an excuse to actually get rid of the mad king Aegon.
Now all this is conjecture.. i think we'll see the truth sooner or later (maybe even in the season finale but surely in season 8) and the books (when they finally arrive) may even expand on it in more detail.
But i still love how all these tiny events lead to such big ones.. it's like a Domino's line - push over the first brick and everything else falls after it.

Dorne was already basically blackmailed into fighting for Aerys during the rebellion.
If they found out that Elia had also been ditched it wouldn't have helped the Targaryen cause.
