Kirk, being who he is, has that ship so well-run and fine-tuned that they don't need him on board constantly.Clearly, Kirk is not really needed aboard the Farragut.
I'm guessing that Star Fleet Command assigned another Captain to the USS Farragut and Lt. Kirk is being used where the Admirals most feel he is needed at the moment.
I think I'm a bit mixed up with the timeline dates though, are we before or after the original cloud creature incident at this point?

In past seasons Kirk's visited the Enterprise during a joint mission with the Farragut. His first assignment to the Enterprise was to shadow Number One as part of his training as the Farragut's XO. Kirk was also messaged by La'an under the pretense of gathering information about his brother Sam.So it's possible that Lt. Kirk has been temporarily reassigned to the Enterprise.
Might it be to prepare Kirk for an eventual command of his own, under the auspicious eye of Captain Pike?
(but not necessarily the Enterprise at this point)
