When I watch an episode of SNW (2259), then an episode of TOS (2266), I can see on screen that James T Kirk underwent significant physical change that goes beyond even extensive plastic surgery because it changed everything from his hairline to his underlying bone structure to the physical size and shape of his eyes. He had a refit. It's canon.

I wouldn't mind if at some point They decided to retcon the TOS Enterprise to be much bigger in size.
Other than the size difference, nothing They've done with this version is really all that objectionable ... IMO.

It was refitted from the TOS "Pilot" version (Constitution-class Beta, as per STO) to the Eaves-type in one go*. It can easily be reverted.

No, they updated the design for a modern TV show, the ship was not changed in universe.

In a future remaster, AI CGI and Deepfake can correct that.

There's long been fan arguments based on the sizes of the sets that the TOS Enterprise works much better at a size of around 400-450m than 289m. The size of the Defiant in ENT: "Through a Mirror, Darkly" must be of the order based on the MSD we're shown, unless the deck heights are barely 2m tall. This might well be the source of the SNW's Enterprise scale.

If you were a Thermian watching the original series broadcast, you'd probably scale the exterior based on the shots showing shuttlecraft in the hangar deck, which is obviously larger than 289m (you can see the difference in TOS-R, where the shuttlecraft are considerably larger within the hangar deck of a 289m digital model) -- because of this I'm cool with a larger original ship.
 
For most of Star Trek's 57-year history, it was an actual aspect of Trekdom for fans to explain various inconsistencies--either visually or verbally--to make things fit into a singular cohesive narrative, and that was reinforced somewhat during the Berman-era of Trek which featured members of the production crews that were longtime Trek fans as well. To an extent, that sill continues to some degree, but in recent years the current producers of Trek have made it clear that they want to update things to be more contemporary for 21st-Century television/streaming, and that includes the original USS Enterprise.

While it may be fun for some (and irritating to others) to find a way for the SNW Enterprise to somehow morph into the TOS Enterprise, I don't see it happening. It's just a case of two different television productions separated by more than 50 years with different creators with different sensibilities. They don't try to stamp too hard on continuity and have actually made plenty of Easter eggs to continuity here and there, but they also have shown that liberties have been taken to make Trek more modern. Both the TOS Enterprise and the SNW Enterprise are canon. They both represent the same ship, in the same way that both Jeffrey Hunter and Anson Mount represent Christopher Pike. Different actors playing the same role.
 
I mean, the argument has been done to death, but it needs to be said that Star Trek TOS, TNG, DS9, ENT and PIC all have the same Constitution Class design, so they're the shows with the baseline "real" design and SNW/DSC is the non canon "visual retcon", 5 series saying it looks like it did in 1966 beat two shows that don't, especially since DSC also thinks things like Klingons are bald vampires with four nostrils, Andorians have forehead horns, Orions all look like bloated grey-green corpses, and many other visual things which no other show agrees with. :shrug: In this case, the majority wins.

I mean I still like SNW a lot as a show despite the occasional weird quirks, and taken on its own the SNW Enterprise is gorgeous, but it will never be the "real" Prime NCC-1701 to me, visually speaking.

Orions are probably the one design that has been consistent. They're "Big Green Dudes" and "Green Space Babes."
