I thought the dialogue indicated that all flights were grounded due to the migration of the space creatures? My guess is that shuttles, both Starfleet and otherwise, are registered, but the loophole was that the Phoenix was seen more as an amusement ride for short bursts in near-space? Just guessing.

Well, shuttles are capable of getting you to other star systems (VOY's Type-8 and 9 shuttles could hit Warp 4) and have phasers, so there's potentially a lot more trouble if someone steals one. The Phoenix replica is limited to Warp 1 so whilst it's useful for pootling around the Sol system it's not going interstellar with the limited fuel and supplies onboard, even if someone did do what Mariner et al. did here.
 
I will echo what others have said. Things got wrapped up a little too neatly. I hope we aren't back to shenanigans of the week until the end of season 3. But I fear we might be.

This series is beyond me. I don't understand why so many enjoy it so highly and squee over so many aspects of it. I mean... Really? What about this is "good." I just see constant references, dumb humor, and loud fast-talking characters.

If you like it, fine, but I don't get what there is *to* like.
I would assume that's why you AREN'T watching it.

* Was Boimler always this... asexual?
* Nice to meet Mariner's dad. Sounds like he's about as effective at managing her as his mom is.
* Sending the dim-witted first to manage someone with Mariner's cunning? It's not a question of whether she'll eat him for lunch, but when she'll do it and what kind of wine she'll have with the meal.
* Liked the fanservice, as always... James Cromwell, Bozeman Land, and the statue of Cochrane "reaching toward the future".

I posted this at Wordforge but, in a universe where people canonically use holodecks for sex, the idea of getting an easy roll in the raisin basket with someone who is ONLY interested in that might have lost its appeal somewhat (unless your name is Riker) - Boimler might only be interested in an actual relationship, whilst the girls just want sexytimes. The holodeck lets you get the physical stuff with any boy/girl/multidimensional octopus you want, whenever you want.

More likely, however, the issue is that they disguised their advances as work problems, and Boims has little patience for those who can't figure out such trivial issues on their own initiative.

My idea is that Boiler knows that he is being flirted with, but giving in to the girls' advances would be highly inappropriate, due to being the son of the business owner.
 
Mariner's Dad has to have ulcers with his wife being a starship Captain and his daughter being such a behavioral problem in her postings. But he handles it well.
 
I think Boimler is just so focused on his work he doesn't realize what they're doing.
I think it’s this, plus he hates being there, plus he’s scheming with Mariner. Not to mention he could just be oblivious because the way the girls are coming onto him using almost double entendre phrases like “taste the sweetness of my bushel”. It wasn’t until he was rushing off that one of them actually came out and said “help me get naked”.

it’s also possible he’s “been there…done that” and just isn’t into any of them anymore.
 
This is probably true. I think in the previous two seasons we only saw her Mom contact him over subspace and talk to him on a computer screen.

Admiral and Captain Freeman interacted with each other in the second season finale but I don't recall if Mariner had any interaction with her father.

Tangent -- why is Beckett's last name "Mariner"? Attempt to distance herself from her parents? Or her parents attempt to distance themselves from her?
