I always interpreted that scene as being when Tom first arrived at the station. If he had previously been there, surely he'd have already seen Voyager? Plus in the next scene he's in Quark's, so he clearly went aboard DS9 first.It's because everyone enjoys doing TMP style flybys of the ships. Probably the silliest example of it was in Caretaker, Tom Paris and Stadi take a shuttle from DS9 to Voyager, despite the fact Voyager was docked at the station and they could have therefore just walked onboard.

Considering that was seen on 32nd century Earth when Earth was not a member of the Federation, it most certainly would not be a Starfleet ship.I am not sure if the ship above is a civilian ship or not, though I think that it is highly likely to be as it does not bare any recognisable Starfleet markings.
