What if Gene Roddenberry lived to a ripe old age?

Perish the thought.

The TMP novelization just mentions that Kirk was given the name "James" after his uncle and his mother's first love instructor. No detail is given on the nature of the "love instructor" profession.

I bet the 'uncle' was the love instructor...what was Winona up to when George was away????

No need to have uncle in quotes for them to be the same person. George's brother could have been Winona's love instructor.

Sounds like a combination sex therapist and Karma Sutra instrctor.

George's brother would not be her uncle or even uncle in law

I don't think Roddenberry would have had much impact, negatively or positively, on the rest of TNG (I'm not sure if him stepping back in the third and more fourth season was because he had to because of health or because he was pretty pleased with what Piller was doing or both) or Voyager, other than complaining about the Maquis plot. He probably would object to DS9 having too much conflict and violent and not enough idealism.

I'm about to make myself real unpopular, but somebody's gotta say it:

It was in the first couple years after Gene's death that we got the first hints in biographies/autobiographies about his, um... issues with certain women over the years. If Gene lived longer, Shatner likely would've kept it out of his Star Trek Memories book. But sooner or later in the 90's, somebody would have broken their silence. And Gene would have had to publicly deal with that, and its impact on his legacy, in his last years. Something to think about.

What did he do? Was he a notorious womanizer or something?

Notorious.

He was famous for giving his girlfriends parts in his shows. Majel Barrett cast as Number 1 and Lolita Fatjo had a small speaking part in Encounter at Farpoint. Both were his mistresses at the time of the casting.

That's just one (well, 2) example(s)

There is a rumour he had a fling with Nichelle Nichols.
According to the rumors, that would have been at the same time he was in a relationship with Barrett. I'm not sure if it was ever substantiated.

Are you sure you have the name right there? IMDB doesn't have Lolita Fatjo working on TNG before 1992 and her only credit as an actress is in an episode of DS9.

Not a rumor. Nichols has confirmed that she had a relationship with GR before the Star Trek series.

Roddenberry's former assistant Susan Sackett also had a long affair with Roddenberry. She was one of the crewmen in the rec deck scene in TMP and later wrote a book about her relationship with Roddenberry.

Did Braga begin a relationship with Ryan before she was cast, or after?

You are right. I've spaced on the name.
What scene was the actress in? If I had to guess, I'd say it would be when the female officer shows Riker the wall computer interface when he's looking for Data, and then checks out his ass as he's walking away. She looks like Roddenberry's type, and the scene is pretty extraneous.

Here the scene is, in all its "glory":
