The most breakup-y breakup was Kes and Neelix.

Kind of, the breakup we saw was a malevolent entity that had possessed Kes's body dumping Neelix. IIRC, there was a very small deleted scene an episode or two later, where Kes tells Neelix that she decided the murderous alien who had taken over her mind had a point, and they should see other people, but since it was never included, I remember being very confused by why that stuck. "She was possessed, they all know she was possessed, why are they acting like they actually broke up?"

Other ships could still follow them and follow their warp trail.

Like when at the beginning of the episode, when Vadic was complaining the Titan was laying down false warp trails, dropping a decoy probe at the end of the line, then doubling back and going into another direction? Once Titan builds up a lead, eventually, they'll be able slip out of sight for long enough to put a fork in their warp trail, then another, then another, just like they were before.

Yes but if you have the ship in visual sight, you could follow them when they go to warp and keep a close eye on their warp trail. They would have to drop out of warp to lay a false one.
These Changelings are just not very smart. :)

The ships seems to have tech to stop transporters now (something they forgot to use at the end). I'm surprised they don't have something to stop ships from going to warp. Like a Interdiction field.

Whether they could have chased the Titan kind of sidesteps another issue; once they know Riker, Worf, and Rafi are inside Daystrom, why not raise the shields (or have the other ships patrolling extend their shields) to keep anyone from either beaming off or beaming in?

I’m guessing an installation that’s a repository for the Federation’s biggest secrets would have defensive systems beyond Moriarty holograms.

Moriarty wasn’t the security program. The Data amalgam is. They wired the whole place into his AI for stock taking and security. The Moriarty program was created specifically to clue Riker in, so while it acted as a lock, Riker was also provided with a ‘guess the password’ key — because the whole thing was basically Data sub-consciously calling for help once he realised precisely who was breaking in.
The actual security aspect was dealt with by their stolen key — this was the AI using the tools it has. Which is basically a safetys-off (though Moriarty never hits anyone) hologrid.
If that wasn’t Riker, and the security wasn’t already basically circumvented, it could as easily have been Holo-hirogen Nazis or EMH singing loudly, who didn’t shoot to miss, or could indeed hit the high notes.
It was a nicely done bit.

I read the Kirk thing as Matalas being a fan of the ShatnerVerse and adding as a fun little Easter egg. Maybe the novel side of things could have some fun with it. Start a rebooted ShatnerVerse perhaps.

Disagree. It's mostly unneeded and unnecessary.

You not liking it doesn’t make it problematic. They’re just your opinions. The Bounty appearing fit into the structure of the story because of how it helped advance the plot. The very definition of something organic to a story. Why do you watch a show about a legacy fan favorite character and then get mad about callbacks to other things in the franchise?

It’s not inorganic to the story.
If I can change the character of Scotty it could be more satisfying. Instead a TOS character is shoehorned in.

Walking by displays is not detracting. It’s like 10 seconds or less for each thing. Relics had a theme and a story to tell that used Scotty’s character, so not inorganic. Same thing with Prodigy.
And what are we talking about instead? Not the story. Completely detracting.
