Well, piloting a Federation starship is not a huge deal to begin with.
We know from experience that the LCARS UI as used by SF is EXTREMELY user friendly and easy to use (probably because of how big and diverse the UFP is).
So, for the kids to learn it, is probably not a huge deal... however he was correct in stating that Janeway has every reason to go after the Protostar despite that... because they aren't SF, and the ship doesn't belong to the kids (which of course everyone knows, but the sad reality is the kids can't turn over the Protostar to them because they risk activating the weapon).

From what we saw, the Romulan government can be antagonistic towards UFP for a number of reasons. First it was the Vulcans, then it was the growing influence of Humanity which managed to bring stability to the region of space where previously there was disorder (in a way this benefitted the Romulan Star Empire because it eventually had plans to expand into that part of space and likely occupy Vulcan at some point - we know from DS9 when UFP was temporarily 'erased from history' that the Romulan Star Empire spread very close to Earth.

Yeah, the Hobus star didn't go Nova until about 2387, so there is no dispensation to UFP ships allowing them to get through.
