It was pretty heavily implied by the episode, and by intent, that the signal is what made the Borg come. That's what I'm saying is easy. Anytime you go back in time you can have throw-in predestination paradoxes.
The rest of it I guess wasn't so bad on its own, but they didn't do a great job cleaning up after themselves. The "Phlox just happens to be immune and is ALSO immune to the treatment that would kill a human" thing was a huge stretch, and even if you give them that, if there is highly classified information about the Borg why wasn't Picard given it after Q Who?
