Worf had since been promoted to XO (presumably right after Nemesis, but that’s not explicitly confirmed) and after Picard leaves the ship, Worf goes on to become Captain, Geordie leaves for Utopia Planitia Shipyards to help Picard on the relocation project, and Beverly remained on The Enterprise.

He did. The ones who went to prison probably aren't still in prison by 2399. It's almost 30 years later.

There are also a few who probably slipped through the cracks who were unaccounted for.
