But isn't SkyNet essentially a corrupted program? Certainly we're told "self aware", but SkyNet wasn't designed for any of this; so I don't think we can expect a broken program to have a 100% logical plan.

That sounds stupid and horrible.

-- The idea that John Connor is more of less an ideal and no but a few really knows what he looks like. Not to mention raising the question: Is the John Connor that [future] history claims is a brilliant leader the one we "grew up" with or is it merely the latest in a line of "John Connors"

Granted the face transplant (sorta of cool) and the idea of using a Terminator to do so is a bit dodgy and would be better served if it was an actual human with the resistance-- even Kyle Reese who ultimately becomes John's (Prime) father.
-- Skynet City and humans being breed and morphed into Cyborg. Again not really a bad idea, but not appropriate for this story and probably not something you want to piss away in just a few minutes. I see this idea as more a miniseries or novels, sans the BSG riffs that would be inevitable. If anything I'd make it more a conclave of humans that are trying to "evolve" into "GOD" [skynet] and see this as the means of doing so.
I don't really think they want to kill all humans, if they really wanted that they could just use some kind of bio weapon. I think they'd rather play with us, toy with us, experiment on us, and ultimately rule us, not necessarily wipe us all from existence.
I don't really know, doesn't Skynet kinda think we've screwed things up? That is why it rebelled in the first place right?
in the Robocop Vs Terminator comic, SKYnet won a few times, it sent terminators out into space (I kept hoping for a spin-off of that Terminator Vs. Aliens, Terminator Vs. Predator Aliens V Predators V Terminators) and SKYnet's thought processes in said comic were of a seething disgust for all biological lifeforms, in the T2 infiltrator series (which would be a HUGE step-up from the direction that the salvation-verse is going) the terminator film series (T1 & T2 atleast) is tied together very well, SKYnet's motives for human eradication are because future SKYnet hates humans, and the infiltraitor taught it that before being destroyed (in keeping with the closed predestination, single strand time loop)

This has - Terminator fans can be worse than Trek fans (no offense) - been a fanon suggestion since T2. There are some fans that claim John's head movements while observing the battlefield at the beginning of T2 are exactly like a T-800 would do it.
See I can see the appeal, but it just wouldn't work in terms of the story. John Connor as a myth figure, a series of men who have taken up the mantel in order to keep hope alive is more fitting for the story.
If you're going to go "John Connor is a Terminator", you bide as well go whole hog and have the whole affair orchestrated by Skynet who is using the resistance for what ever digital-mustache twirling evil scheme it has in mind.
As it is, the John Connor angle is the story of one man keeping hope and dreams alive in a population that knows that end is coming. They know there's no chance, but it's that hope that's keeps them fighting and clawing towards that slim sliver of a chance that humanity will endure.
I'm afraid they're really just killing the Terminator franchise with the way they've taken it and with putting to much focus on John Connor and showing the "man behind the curtain" too soon.
Doubtful to happen I'm afraid.They should have a movie that follows on from The Sarah Connor Chronicles.

The latest rumors I've been hearing are they're considering a reboot of the entire franchise and redoing "The Terminator" but it's just rumor.
