So where did it come from then?

If it was stolen, but Starfleet didn't know who did it, then they wouldn't connect it to the plot, thus it would never be brought up during the season.

What always confused me was why, after the targeted ships were allegedly destroyed, we see massive amounts of debris floating around with species logos on them, consoles and other flotsam. Then, when Mariner finds Locarno’s fleet, there they all are, still intact and given a kind of war paint. Where did all the debris come from when they were all simply disabled and towed away?

Possibly specifically replicated to leave behind.
 
Official but non-canon:
The Lower Decks Crew Handbook has been released and establishes previous ships named Cerritos:
1. Cerritos One, a crewed rocket ship operated by Chronowerx in 2018.
2. SS Cerritos, a Conestoga-class colony ship launched in 2080 that settles a crab-dominated planet.
3. USS Cerritos, an automated Antares-class cargo drone.
No registry numbers or pictures are given.

It was clearly stolen. Just not in the same way as the other ships.

If it was stolen, then it would have had to have been done so quite a long time ago for Starfleet not to have connected its loss to the other ships. And there’s still the question of what happened to its crew. Was a relatively new Starfleet vessel really just sitting around completely empty for somebody to haul off with? Did those Bynars pull a 1100110110?

Given what we know about Stafleet's lax security, stealing it out of a boneyard would be a relatively simple matter. And I don't think it's unreasonable that Starfleet doesn't connect "many mysteriously destroyed ships" to "one stolen mothballed ship".

Why would they not have connected it, though? The entire plot was that ships were disappearing. The Passaro was a Starfleet vessel captured by Locarno. Even the audience is meant to assume that he stole it, as you and @Tuskin38 keep saying. So why wouldn't Starfleet?

No one knew ships were being taken until late in the season. They didn't find that out until the very end of episode 7. Even if Starfleet connects the dots after that, when exactly are we the audience supposed to hear about it?

Starfleet were the ones who contacted the Cerritos to tell them about the missing ships. They also made it very clear that Starfleet vessels were not being targeted, hence that none of their ships were currently missing. So when exactly are we the audience supposed to hear about the Passaro going missing?

I already offered a theory on that:
Locarno stole it while its crew evacuated for a baryon sweep. Let it be canon from here on. I have spoken.

Not the first time Starfleet has dropped the ball, won't be the last. I mean, you are familiar with Star Trek, are you not?
