So where did it come from then?
What always confused me was why, after the targeted ships were allegedly destroyed, we see massive amounts of debris floating around with species logos on them, consoles and other flotsam. Then, when Mariner finds Locarno’s fleet, there they all are, still intact and given a kind of war paint. Where did all the debris come from when they were all simply disabled and towed away?
Another question, how did Locarno design an unknown, super powerful ship in the first place?

If it was stolen, but Starfleet didn't know who did it, then they wouldn't connect it to the plot, thus it would never be brought up during the season.

If it was stolen, then it would have had to have been done so quite a long time ago for Starfleet not to have connected its loss to the other ships. And there’s still the question of what happened to its crew. Was a relatively new Starfleet vessel really just sitting around completely empty for somebody to haul off with? Did those Bynars pull a 1100110110?
Given what we know about Stafleet's lax security, stealing it out of a boneyard would be a relatively simple matter. And I don't think it's unreasonable that Starfleet doesn't connect "many mysteriously destroyed ships" to "one stolen mothballed ship".

No one knew ships were being taken until late in the season. They didn't find that out until the very end of episode 7. Even if Starfleet connects the dots after that, when exactly are we the audience supposed to hear about it?

The entire plot was that ships were disappearing. The Passaro was a Starfleet vessel captured by Locarno. Even the audience is meant to assume that he stole it, as you and @Tuskin38 keep saying. So why wouldn't Starfleet?
