No. It won't.
It may prove to be a lost opportunity for a bit of extra revenue on merchandise but Paramount will be happier with a movie that does well at the box office in 2017 rather than a rushed one that tanks in 2016 just so they can meet an anniversary that holds any meaning whatsoever for a tiny fraction of the overall audience. Better box office will trump lost merchandise revenue.
Yeah, but when a bankrupt studio was still able to get a new movie out to celebrate the 50th anniversary of its franchise, what's Paramount's excuse going to be for not having a Trek movie out for 2016?
And after the big hoopla Doctor Who had for its 50th, even among non-fans, someone at CBS must be looking at that and realizing Star Trek must have a slice of that came. Especially since Disney is going to replicate that for the 40th anniversary of Star Wars in 2017. This is about more than just a date on the calendar, this is about Star Trek's reputation and cred.
Besides, every other Trek anniversary has been celebrated. the 20th had TVH, the 25th had TUC and a special crossover episode of TNG. The 30th had First Contact and crossover episodes on DS9 and Voyager, and the 40th had the remastered TOS. Something needs to be done for the 50th.
I don't see any reason why Paramount will be in such a terrible situation that they have to delay the release of nuTrek:III until 2017.
However, Trek fans who would care about the 50th anniversary stuff will watch nuTrek:III in 2016 or 2017.

Fear not. There will be something. IMHO, I see two important points.
The first is that there are a number of time stamps for marking the 50th, and there is still time. Even stretching until September of 2016, to match the 50th of the air date.
The Second is, even if, because of delays for an actual movie, "the Thing" turns out to be the Mother of All Specials, with behind behind the scenes and hitherto unknowns and clips and flips and never before starships, there will be something.

Yes, of course. But as I said above, there will be. Something. Paramount bleeds Green blood, too, and no way, NO WAY do they let this possibly most iconic date in the history of Movies (the hell with GWtW!) go by.
You know, every time you post something about this "Para Mobius" character you're kind of legitimizing his point and fueling his belief of being "one of the biggest stories in Trek." If everyone ignored him, he wouldn't be able to think that.

I don't think CBS and Bad Robot and Paramount are in a spat, I think that part Para Mobuis made up...I think he takes LIttle facts he hears and tags on his hate for BR Trek and then it Morphs into what it is on his site...
