Name That STAR TREK Episode...

In "The Conscience of the King", it is thought that Kodos/Karidian is committing murders, but they are blindsided and find that Daughter-Karidian is the true murderer.
 
All this power, surging and throbbing, yet not the correct answer.

2nd Clue: I don't think anyone came back from the dead in this episode.
 
"Charlie X"

1. It takes them a while to figure out that Charlie has power and is a danger.
2. The people killed on the Antares are dead and can't be brought back. The people affected on the Enterprise are made whole again, but there is no clear evidence that anyone on the Enterprise was actually killed. Although, I'm not sure how the woman with no mouth or nose didn't suffocate to death, there is no evidence of her dying,
 
Not the correct answer. Danger was evident at the beginning, middle and end. I'm not sure anyone died, either.

3rd Clue: I think I'm confusing myself, then again, so is everyone else on the Enterprise.
 
I'm going to try my gut instinct and say "The Alternative Factor".

1. They thought the threat was a large scale invasion, but it turned out to be a madman that could destroy the galaxy.
2. Just a hunch that you are playing on Lazarus, from the bible, being raised from the dead by Jesus.
3. Perhaps the most confusing Star Trek episode of all time.
 
TGOT is an interesting and good guess. This is not the episode I was thinking of. To the best of my knowledge, there are more than 5 humanoid species in this episode. However, I'm not entirely sure. So, I will give you a chance to identify the species and justify why there are 5 during and 4 near the end.
 
Aside from the regulars in TGOT, we have :

An Andorian, Tamoon and Kloog who are all different species.

Shahana, Lars, the darker-skinned thrall and Galt could all be the same species, or different. Aside from Shanha's hair colour, they all are similar.

But certainly if we accept Kloog's death halfway through, and then Lars being potentially the same species as one of the above, and given that the Andorian survives...then at a push, we could argue that we have 5 species, with Kloog's death dropping the count to 4...
 
OK, I'll concede you have the win. Given the ambiguity of who belongs to which species, it seems the possibility is there. So there are at least two possible answers. I always had a different view of what the species were, but in hindsight I see it is personal bias. For example, Shahna's green hair is not necessarily evidence that she is a separate species because there can be more than one hair color in a species. Galt is extra creepy, but again there can be creepy people in a species of mostly non-creepy people. etc.

The episode I was thinking of was "Whom Gods Destroy", which had the very upsetting loss of the Orion girl Marta. Someday I might get over that.

P.S. By the way, I just realized that I obeyed Henoch's instructions to "confuse us further". :)

Clue # 1
This episode makes use of a corridor/section of the Enterprise, that I don't *think* is used any other time in any part this season, compared to the other two.

Ah no my dear chap. The place I am thinking of features in the other two seasons ;)

On that note...

Clue # 2
This episode has a scene that replicates something from another episode.. And I'm discounting the generic bridge recycled shots.
 
The Tholian Web? Oh, I misunderstood your first clue...the ship had a Chapel in Season 1 (BOT), and replicated in for Kirk's funeral in The Tholian Web. A weakness in my answer is that I don't remember it being used in Season 2. Hmm.
 
"THE GALILEO SEVEN"?

Shuttlebay was seen here but I don't think it was used again for season 1. We do see it multiple times in season 2 and 3.
 
Good guesses, but not quite there...

Clue # 3
One of the bridge scenes in this episode is shot from an angle that perhaps has only been done a handful of times throughout the series, certainly not any other time this season I believe. And I'm not including middle or closer shots, but one of the wider main establishing shots.
 
Charlie X?
The TOS brig was a semi-permanent set room from Seasons 2 and 3 across from the tri-ladder down the engine room set. During Charlie X, they set up a temporary brig (force field at the door) on Charlie's quarters to lure him into it.
There were camera views from the floor of the bridge looking up during the final fight with Charlie. Very rare.
