You're a most determined man to propose such a wrong answer.

3rd Clue: Kirk did not expect to deal with this mystery and problems on this journey.

    How about "The Man Trap"

    1. Not a lot of technology is used, other than heat sensors to detect a body on the planet. Certainly sensors could have distinguished the Man-Trap from a human. Oh, and let's not forget McCoy visually checking tonsils rather than relying on his medical equipment. Strange that he never did that again after this early episode, but maybe this encounter with the salt monster and the loss of Nancy was something he did not want to be reminded of.
    2. Kirk-Fu is useless when the Man-Trap paralyzes you.
    3. Kirk thought they were doing a routine medical examination and meeting McCoy's old girlfriend. He did not expect a salt-monster.

    Journey To Babel?

    1) Better technology could be used to locate the alien infiltrator. Also, Kirk’s wound could be healed more efficiently with medical technology.

    2) Kirk-Fu fails - he gets stabbed.

    3) Kirk thought he was just ferrying passengers, but complications arise.

@Methuselah Flint wins this one with Journey to Babel.
For Clue 1, I was referring to use of the shuttlecraft to ferry the Vulcan delegation up to the ship versus simply using the transporter. (Maybe they wanted to by-pass the transporter sensors as they smuggled spy equipment on board...probably how the faux-Andorian got on board along with the transmitter.) You correctly got the other clues. At the start of the episode, Kirk says, "The Vulcans are the last delegates we have to pick up. As soon as we get them aboard, we'll be able to relax." How many times have we heard that? Also, the word "journey" is in the clue.

    Thank you Sir!

    Clue # 1
A late entrance for a certain character.

    Shore Leave?
    1. The caretaker shows up at the end to reveal all. What the f*@k was he doing during the rest of episode (maybe he distracted by the two feathered beauties)?

Amuse yourself with that wrong answer, my friend.

    Clue # 2
A late entrance for a certain ship.

    Charlie X?
    1. Charlie's Thasian foster parent shows up to take him home.
    2. Their green ghostly ship shows up at the end of the episode.

    Poor Charlie's not correct...

    Clue # 3
One of only a few teasers that don't feature the Big E.

    All Our Yesterdays?
    1. Scotty is contacted (off screen voice, only) late in the episode.
    2. The Enterprise is only seen at the end of the episode as it warps away from the nova sun.
    3. We know the ship is "out there" someplace, but it is not a factor in resolving the mystery on the planet nor help Kirk save Spock and McCoy.

The library is not the key to solving the mystery here!

    Clue # 4
I suspect one character has more lines than another, in this episode.

I can't help saying "The Empath", based on the last clue. The other clues seem to fit too.

    1. Sulu comes in later (maybe 1/3 of the way) in the episode.
    2. The Enterprise goes away in the beginning and then comes back at the end.
    3. If this refers to the Enterprise, then since it is not featured much in the episode, the teaser probably does not feature it at all.
    4. Obviously Gem has very few ... um ... no lines.

    Afraid not my friend.

    Hopefully this will help...

    Clue # 5
A certain piece of music from earlier, is played here for the second and only time, probably in its entirety.

    "Metamorphosis"

    1. Cochran is indeed a late entrance, historically speaking.
    2. The Enterprise is seen very briefly more than halfway through the episode.
    3. Given 2 above, the trailer probably does not have the Big E in it.
    4. Someone has to have the fewest lines and someone has to have the most. (I suspect there is more to this clue than I can figure out)
    5. There is unique music here. I'm not so good at remembering what other episode it is in, but I'll gamble that it is not often played. (note that my willingness to gamble is inversely proportional to the amount of money i can lose in the game)

Very very good reasoning my dear fellow, but still not there yet...

    Clue # 6
The deaths are not redshirts in this episode.

I'll guess "The Gamesters of Triskelion".

I can make some of the clues fit, but mostly I pick it because it is one of the episodes I have not eliminated based on clues and previous guesses.

    1. Not sure about this, but three brains finally show up at the end.
    2. Spock, crew and Enterprise finally catch up at the end.
    3. Didn't have time to check the trailer, but it might be true.
    4. One of the Thralls does not speak.
    5. Not sure about the music and I didn't want to go back and listen to the whole score.
    6. The only deaths are a couple of Thralls

Very good, but not there yet! ;)

    Clue # 7
A planetary star system is referenced, one that is used several times throughout the series.

You are very close Henoch, but your starship hasn't quite orbited the right answer...

    Clue # 8
This episode is very much two halves - set-wise - planetside then shipboard.

    The Galileo Seven?
    1. Lieutenant Kelowitz shows up late in the episode.
    2. Shuttlecraft Columbus shows up late in the episode.
    3. ?
    4. Spock has the most lines since the focus of the episode is on him.
    5. ?
    6. The deaths were two gold shirts (Latimer and Gaetano).
    7. Sol III (Spock references "New Mexico, North America" which is a reference to Earth of the Sol star system.)
    8. The show bounces back and forth from the planet to the ship, lastly ending up on the ship.
