I stopped watching Atlantis after season 2 and just started watching again last week. I'm watching the daily reruns on Space and I saw 3x05: "Progeny" yesterday. I'm four and a half years behind.

Sheppard and Teyla's romantic whatever dies a quick death, and I am thankful for that. It was too obvious and probably would have been annoying. There were certain moments where I thought they were going to try and hook up Sheppard with Weir.
I absolutely love Season 1. It's one of my favorite overall seasons of any TV show I've watched. Good standalones mixed perfectly with a slow build-up to an awesome finale.
Season 2 is pretty mediocre, but it's not bad. If I recall, it gets better towards the end.

I made it to episode 11 before hitting Stargate overload again. I can only take about 20 episodes of both shows at a time before I get restless. It gets a little better.
I just saw episode 5x15: "Remnants" and Woolsey must have met Chloe's mom and kept her in mind as his ideal woman. 
This makes Anna Galvin's casting on SGU more plausible.
Overall, a good episode.

Say what you will about season 2 as a whole, I thought the ending story was epic.
