i thought while season 1 was on the air they were alrighty making season 2

They were, but it's normal for a season of animation to require a long time to produce. Since every frame has to be drawn individually (or at least every second or third frame), it's a far slower process than making a live-action show, especially when the animation quality is as high as it is on X-Men '97. And in this case, as I understand it, there have been rewrites requiring reshoots.
