I'm not sure that it is a problem that the SF personel are being shown as being at crosspurposes. Some of them join because of the military aspect. Some because it affords them better opportunities for scientific research. Etc. The series is simply delving harder into the issue.
The debate over what is the essence of Starfleet is almost as old as the franchise itself. Even Kirk called it "an instrument of civilization," not a military force.

Um, go reawatch TOS and ENT because the ST: D characters ARE closer to the ENT and TOS characters. (Or did you forget somewhat-psycho Trip after his sister was killed; or 'Airlock Archer'; and not to mention the actions Archer took in ENT - "Azati Prime" and ENT - "Damage"? Mind you, Archer was always whining about how Earth had become a utopia in that century of Vulcan influence. Because they made Enterprise as close to Voyager and TNG as possible. They'd banned bloodsports (Boxing!) and hunting (!) among other matters.
And it's not like existential threats to humanity ended in the TNG/DS9 era with the Borg, Cardassian War, Dominion War, and so on.
Yeah, I remember them mentioning that hunting on Earth had been outlawed about a century before "Rogue Planet(ENT)," which stretched credulity unless it meant a worldwide and strictly-enforced ban on the hunting of any and all species considered to be threatened or endangered. I can believe that. But you'd still need wildlife management to thin herds even after World War III and First Contact, and no matter how evolved mankind becomes it's going to be hard to envision a world where even sport hunting of commonplace animals is completely and totally outlawed.
I missed the boxing reference. Odd, since boxing reappears (at least from a chronological and timeline point of view) in the franchise in Voyager, even if it is a fantasy world or alien-triggered hallucination being experienced by Chakotay.

When is the mission for combat superseded? Ever?Combat is not Starfleet's primary mission. The same reason why the police who have military grade weapons, vehicles and tactics (SWAT) are not military. Technically the Coast Guard isn't military either but I don't want to argue with any guardsmen. So yes reasons.

Hell, Pike and a couple other Captains we saw in TOS are out there now, and would be more than ready to kick anyone's ass.Starfleet can step up with military action when required, but I'm pretty sure all incarnations have made it clear they are explorers FIRST and their military might is has always been for defense purposes. Heck, DIS has characters upset about the war taking precedence over exploration.
