It could have been Kyle beamed down with Captain Terrell, or maybe Sulu was serving on the Reliant and beamed down or Mr. Leslie, Khan would still have said "I never forget a face Mr. Kyle/Sulu/Leslie/Whoever." For whatever it's worth, one of the pitched ideas for Star Trek 4 that went nowhere would have ended on a cliffhanger with Klingons storming and taking over Starfleet HQ on earth, and their leader unmasking to reveal Khan.Until the drama comes out, who among us knows what Khan was really thinking, even as he appeared to part on favorable terms?
There's an interesting idea:
frozen Kelvinverse Khan and his crew may be, as of the end of Into Darkness, stored on a Starfleet facility built on Ceti Alpha V. And Marla may have been assigned there rather than the Kelvin Enterprise. The fourth film writes itself - she releases him, and he's back...with a vengeance.
