This your first "timeline that no longer exists" timeline? What are you on about? That Kirk and timeline is gone. La'an met up the Prime Kirk and things were sorted. He's in a committed relationship with his pregnant, girlfriend, Carol. Total set up for TWOK. I don't think the La'an/Kirk relationship will be revisited. Kirk has not been "altered in a substantial emotional way". He has no clue about the other timeline. La'an is the only person in the Prime timeline with memories of the alt-timeline .I'd argue the TOS prequel issue has gone beyond just cosmetic contradictions now. We now have a full fledged La'an/Kirk "might have been" relationship complete with angst and pining that just would not have happened in the original 1990s Eugenics Wars timeline. The characters are altered in a substantial emotional way in this timeline that couldn't have happened in the original TOS timeline because La'an never time-traveled to fall for Kirk in the original timeline.

It's like if Yesterday's Enterprise ended with the Enterprise-C remaining in that war-torn future. It's obviously a new continuity created by a temporal anomaly that is different to the way it was before.
Khan having his birthdate changed, without anyone changing it back, is practically identical. And it's not like the episode wanted us to accept that it was always that way either.
It's so messy, but we're being asked to be ignorant.

With Enterprise, I felt like the inevitable result of the temporal incursions only really resulted in TOS(R), since the DVD release followed after the final season of the show. It felt like a neat coincidence, at the time.Enterprise season 1 and that particular episode of snw has both gone out of their way to point out that things are happening differently now. It explains and gives you a reason for everything we have to complain about. Why people are so dead set against the concept baffles me when it is baked into the narrative.

The musical dared to be fun. As you know, fun has no place in Star Trek.The musical is an anomaly of the week story. Space thingy makes the crew do odd things. They science the thingy and solve it. How is that a problem?

I will never understand this need to "fictionalize" fiction further. It's all already fiction, and it was never 100% internally consistent. So I don't see any point to declare any part of Trek to be "fiction based on somebody's log/diary/daydreams" or whatever.I guess you can imagine that it's a fiction based on Captain Pike's logs, so it's basically what happened, but exaggerated a bit for 2020's television. Everything has more light strips on it and shiny floors and blinky lights too high up for people to even see, Chapel and Spock have more relationship drama, the Gorn are now Xenomorphs, the Romulans have 7 billion ships. Just don't take it too literally and it mostly fits together with the Prime Timeline.
