Gotta be Seven. I love how they made her absolutely ridiculously (especially those stupid outfits) stunning, then made her totally asexual.

My favorite character tends to vary. And it might surprise some here to know that it's not Harry. I just think both the actor and the character got thoroughly crapped on by incompetent showrunners. Same with Neelix and Chakotay, no surprise that none of the three has any votes as of this post.
All in all, I think I'd have to say Janeway. That's not to say I didn't have any issues with how the character was written.
When Kate Mulgrew played her at her best, she was awesome.
The Doctor. I love "Living Witness," "Projections," and "Latent Image" is my favourite episode of Star Trek.
The Doctor (EMH) would be a close second, yes.
Below that, it's getting harder. While Jery Ryan was a terrific actress and made the most of the 7 of 9 character, I never was enamoured with the character concept, so her belonging to the 'big three' is not a foregone conclusion for me. (Even though in terms of screen time, she undoubtedly was.)

Janeway was intended to be a central character, and she was.
I think that Neelix was expected to the the Han Solo type character, and Tom was intended to be the underdog the audience could sympathize with, but neither proved as central as expected.
On the other hand, they had the two breakout characters in the perennially nameless EMH and mid-series arrival Saven of Nine.
So I guess that in a series where any attempt to color outside of the lines was quickly shut down... they were still able to come up with a few surprises.

Captain Kathryn Janeway hands down - closely followed by Thomas Eugene Paris

Honorable mention: Naomi Wildman - cute but not too cute and with a great personality. If I had a daughter, I could imagine having someone like her.

Agreed. And it should have been like DS9, with regularly occurring characters as well. Space Mom Samantha and Star Kid Naomi were a good start, but why not a few more?
