While I agree that there's a double standard about rape and that May didn't come off very sympathetically in this episode, it might be wrong about the issue being addressed. I seem to remember somebody stating that being controlled would be something that's hard for Ward to deal with-- but I'm not sure if a character said it or if I read it on the Internet afterward. 
As far as the rape goes, it's definitely true, but Ward is this show's James Bond analog. He's no doubt had sex with many women in the line of duty and it's not like he was tied up and beaten; this would be something he's very familiar with, so it wouldn't be such a big deal.

^With that in mind, I think that Rooster bloke came off worse. He may have been an arsehole, but she made him actually strangle his own wife to death because she was being loud. That guy isn't getting out of the mental ward any time soon. Indeed, just look what a similar experience did to Selvig.

SHIELD still does cover things up when they can, though. Their goal is to contain.
