Generally speaking, I wouldn't bet on this show respecting the EU.
Clearly the Sith are not to be underestimated and their influences must be eradicated at all costs.
That is why the jedi made war with the half of the galaxy that choose to follow a sith lord.
Why they were willing to overthrow the Senate and execute the Supreme Chancellor without trial just on an unverified claim that he was a dark lord of the sith.
The sith are just that dangerous. Everything is justified to eliminate them.
In the tie-in material, as well as reference stuff released around the time of ROTS, Dooku did reveal he was a Sith Lord in Sidious's employ to the Seperatists during the Clone Wars. Although it's EU, it does fit in with SITH since 1) Palpatine refers to Dooku as a Sith Lord ("You're no match for him!") and Obi-Wan and Anakin don't seem surprised by this knowledge. Also, (2) we see the Seperatists and Grievous later in conference with Sidious.
Granted it does have a bit of discontinuity with AOTC, with Dooku's interregation of Obi-Wan, where it seems that the Trade Federation was less than happy with Sidious after the events of TPM.
AND, the Jedi and the Clone Army are following the orders of the the MAIN Sith Lord.
Basically, the story telling of the TV is getting a little wonky. And my complaint could've been solved very easily, in the opening narration. The planet is building a virus. The planet is building super ships. Whatever.

Do the Seperatists know Count Dooku is a Sith? Does that even MEAN anything to the Seperatists. The Sith haven't been around for a long time. Do people outside of the Jedi know what a Sith was/is?
Coulda been clearer then. All I heard: they've sided with the Seperatists. So, the invasion seems more punitive than strategic.

Again, IS it known? Where is it shown that the Seperatists knew Dooku was a Sith? Hell, the Jedi didn't know Dooku was a Sith until the end of AOTC.
Why are you assuming that it's common knowledge that 1. People--the general population of the Seperatists-- know Dooku is a Sith
and 2. that they even know what it means to be a Sith, other than they aren't Jedi.
The Republic as well as the Trade Federation/Seperatists does seem to have some knowledge of the Sith. It's implied in the films that the Sith ruled the galaxy, were overthrown and the Republic was put in place after that conflict 1000 years prior to TPM. At least that seems to be what Lucas seems to think (The EU contradicts it by having both the Republic being several millenia old and there being a long series of wars between the Jedi and the Sith, which even continue post-ROTJ) . Also Anakin in the opera isn't very suspicious of Palpatine talking about the Sith in the opera; he only concludes Palpatine was a Sith lord when he's talking about the force.
Also Dooku being identified as a Sith: The Jedi don't claim this in AOTC, they mainly think Dooku has joined the dark side. It isn't until Dooku lands on Coruscant at some hideout that he's identified as Lord Tyrannus (Although several figures stated this as well).
Switching gears a bit, I wonder if the Clone Wars series will ever deal with the whole thing about Kamino being erased from the Jedi archives. There was speculation in a lot of forums that a Jedi would be revealed as a traitor working for Dooku, but apparentally the EU implied it was Dooku himself (or working with Sifo-Dyas) who erased the files. That and the whole Sifo-Dyas thing have never really been answered in 'canon' and the whole plot point was completely ignored in ROTS. So maybe CW will deal with it somehow.

Maybe not a myth. That's the wrong word. I was thinking about what Han Solo said about the Force and that Death Star Guy said before Darth Vader should him who's the boss.
So maybe people remember the Jedi, but not the Force? Or understand the Force? Think it's magic?
I hope the clones frag Krell. This episode reminds me of TNG - Chains of Command, when Jellico took command of Enterprise
