The Drumhead is quite dark because up until that point Starfleet had been portrayed as fairly above board. But, this was a full on witch hunt that was reminiscent of the excesses of McCarthy and his committee on unAmerican Activities. It's dark because it shows utopia is no longer perfect as Picard has often described the Federation.

When I assess an episode as being dark, I'm addressing the episode, not the series.Dark is not just a matter of subjective taste but also what had been presented in the show up until that point.
