They are going to steal a few of our favourite ships at the museum (because they are not 'connected' like the other ships are).worf captain's the defiant, Picard the enterprise etc.

Matalas is mad enough to do this.
 
Why bother pulling that stunt with Deanna in the Shrike's brig?

Obviously Riker is not dumb enough to think it's really her, and I suspect Vadic is also not dumb enough to think he'd fall for it.

Speaking of the NX-01, was there some reason for bolting a new section to it? Or is it a different ship? I don’t usually care about a ship’s looks but, in this case, it seems a weird choice.

Now that would be the fanwank to end all fanwanks... the cavalry saving the day in the big battle at the end of the season consisting of all the ships at the Fleet Museum, with all of the heroes flying a different one, like Riker flying the NX-01 (he seemed to be familiar with it in, uhm, that weird after-series special that followed the two-parter ENT series finale), Seven flying Voyager, Worf flying the Defiant, Picard flying the original Stargazer, Deanna flying the Enterprise-D saucer, Jack getting the Enterprise-A he admired so much and so on...

Because it's the most obvious trick in the book. Have a fake prisoner to trick your real one.

There is absolutely no reason for Riker to actually believe it's Deanna. He knows there are Changelings about, up to and including Vadic. This is EXACTLY the kind of stunt they would pull.

I mean, why go to all the trouble of trying to kidnap Deanna when Vadic could just have one of her own crew fake it? The end result is the same.

Vadic is holding Deanna as leverage.

Perhaps, but Vadic's got plenty of info on the rest of the crew (such as Shaw's psych profile), so I bet she also knows everything Deanna knows.

In any case, Riker would be a fool to take this at face value. He's got to at least suspect that this Deanna is a Changeling. They've had enough trouble already with impostors...

Its supposed to be a refit of the NX-01. It makes sense that they would have put the ship into the museum in its final form.

I'm not sure whether the final episode of Enterprise is canon or not... but if we go by the assumption that it is canon, then the ship may have been first mothballed briefly, and once Archer helped with the founding of the Federation, he may have had used his influence in taking the ship out of mothballs and having it fully upgraded so it can continue onward for some time (probably for the next 40 odd years or more) before it was fully retired.

Doug Drexler was noodling on the idea of upgrading the ship with an engineering hull back when ENT was still on, and actually designed it and had it built over ten years ago. It's been in calendars, models, book covers, all sorts of stuff.

Indeed, the metatextual aspect of having Changelings that can only be identified by deep, intimate conversations is the whole reason they're in this story, with the abilities they now have.

Aside from the closing montage, which could take place at any time, we never see the outside of the ship in the final episode. I'm sure there are computer screens visible that have the unrefit design on it, but it's not unprecedented for sets to have diagrams that don't match what the ship currently looks like on the outside. TMP, TWOK, TSFS, and BEY all did it, and those are just the movies I can name off the top of my head.

I think Riker assumes it's not her and let's Vadic kill her for refusing to help...and then realises she was the real Deanna....rather dark but possible lol
