As far as Lois goes, having her in on the secret is always the best choice IMO. It has served the characters’ comics versions well for decades, it was the single best creative decision Man of Steel made, and it obviously is essential to the story Superman & Lois is telling.
Considering they have the Arrowverse version of Barry Allen doing a cameo in that same 'Flash' feature film; as well as Michael Keaton reprising 'Bruce Wayne' from the Batman 1989 film, no, ignoring the Arrowverse version of Kara/Supergirl; makes no real sense here whatsoever.Given that Supergirl is about to end and an entirely different version will soon appear in a Warners movie, it makes even more sense for the S&L producers to ignore Kara in this series. For people unfamiliar with the Arrowverse shows, "Where's Kara?" becomes a bigger issue going forward once she's appeared on this show than if they never bring her up at all. A similar thing happened on her show once Superman popped up.

As for Superman on/in the Supergirl series, the character was 'in' the show (in the form of text messages from him to Kara) at the start of Season 1. They've already mentioned the CoIE directly on this show (Hell, it's how Steel was introduced); so sorry again, - not mentioning Kara/Supergirl makes no sense at all.

I'm still thinking the most likely explanation is S&L takes place after the Supergirl finale, and Kara somehow becomes unavailable for hero-ing at the end of her show, and with all the pandemic stuff, the shows aren't coming out in the intended order.
Personally, I wish the producers would just say that S&L exists in a different continuity than Supergirl and the rest of the Arrowverse — especially since that seems to be how they’re effectively treating it so far, offscreen assurances and lip-service notwithstanding.
Considering they had every intention of doing a full Batwoman crossover before Covid prevented it I can not see how you can interpret any crossover as being forced on the creators of this show.
