Maybe. We don't know.

We know that they can be killed, no doubt...but a species that can transform into plasma or fog? Hard to know if a cold shower like that would kill them or if they would just shapeshift into some ice and thaw out later.
 
Dominion.

The Borg were left without much sense of menace by the end of VOY--they were definitely an enemy that was better the less we saw of them.

The Dominion on the other hand fought a brutal war against three of the major powers of the Alpha/Beta Quadrants with only a fraction of their overall resources. Plus the relentless Jem'Hadar, sly Vorta and paranoia of the manipulative Changelings all made the Dominion a diverse force/threat.

With you all of the way. They inspired/controlled/engineered brutality of the most unrelenting kind and had no compunction in laying massive waste on former allies.

We can't be absolutely sure of the outcome with the Undine, though the enlightened segment seemed to have gained the upper hand. If things flip-flopped though, there would be nothing to stop them in the DQ and they would do a lot of damage elsewhere as well. Who knows, they might have been able to develop something that would inhibit the nanoprobe threat. Then what?
 
This is a tough one...I mean we never really got to see the full breadth of the Dominion on DS9 and they never brought the full force of their empire down on the Alpha Quadrant. Heck, with a halved force and of course help from the Cardassians and later the Breen they still fought the combined might of the Federation/Klingons/Romulans. If they had brought more forces over they might not have even needed the Breen.

And I put Species 8472 over the Borg due to "Scorpion" but then I feel that "In the Flesh" episode humanized them too much, though Voyager had already figured out a way to defeat them before. If Voyager could figure that out I could assume that Dominion scientists might.

I voted for the Dominion.

I'm thinking of other potential Trek bad asses (outside Klingons, Romulans, Cardassians):
-Hirogen
-Voth
-Vidiians
-Maybe Krenim and Devore (but I don't know enough about each)
-Vaadwaur with better ships and weapons
-The Swarm
-Sphere Builders
-"Silent Enemy" aliens
-Gorn
-Tholians
-Son'a (hey they had pretty destructive weapons and cool ships)

I really don't understand how the Dominion is winning this poll. Species 8472 would eat them for breakfast. Literally, if "eat" = "organic assimilation".

Because they can be crippled by nanoprobes at a canter and are "up for a chat". 8472 start off as badass but wind up as a ho-hum misunderstood aliens.

It took the combined weight of three big power blocs to slowly defeat an utterly remorseless and unapologetic Dominion. There's your difference.
 
You're probably right, I just have a problem acknowledging the later 8472 episode. 8472 had the potential to be an awesome new threat, and they neutered them soooo stupidly - and so efficiently.

Possibly. It might also indicate that there are factions among the Undine, which in general might make them more interesting. Of course, most folks favor the Borg when they were a simple, implacable force, a terrifying model of evil, who seemed to have few idiosyncrasies that could be exploited in successfully combating them. Anyway, we don't know canonically which side prevailed among the Undine, and unlike a number of others, I don't think that the massive infiltration training programme they were pursuing in the episode, was something to be taken lightly, or in itself, a sign of diminished capability or intent. They certainly could of still laid waste to the DQ, at the least, if they decided to return to beast mode. Just because some of them might now have come to hold Starfleet in a different regard, it doesn't mean that they still couldn't see the rest of the galaxy as unclean scum to be rinsed out.
 
I really don't understand how the Dominion is winning this poll.

Federation had an opportunity to completely destroy both the Borg and Species 8472 (and the Dominion for that matter), they chose not to because of their morals. Dominion has all the science and technology of the Federation, and no such morals so that pretty much confirms how those particular fights would eventually go down even though Dominion would take a few hits prior to completely annihilating their opposition.
 
In the Trek Universe, the ultimate badasses are (of course) the Humans, we always eventually win.
