I don't really believe Kovarian is Omega, I was making a silly stand by pointing out that there is something more than "a desire to see old villains again" to support the claim.
There have certainly been classic villain cameos but the story, specifically the season finales, don't revolve around them.
There have certainly been classic villain cameos but the story, specifically the season finales, don't revolve around them. All the baddies conveniently disappeared from "The Big Bang" except for a lone rusty Dalek. All the RTD finales revolved around the return of a classic villain.
Well, the military-church's logo is the omega symbol, so that could be seen as proof that she is or at least connected to Omega.

Actually, we have evidence this season that Time Lords have been very inspirational regarding the sources of words and concepts based upon their chosen name. The concept behind the word "doctor" literally comes from the Doctor, not the other way around.The greek Omega symbol has nothing to do with the rogue ex-Time Lord. Moffat isn't condescending enough to use it to represent the actual character of Omega to dumb it down for the general audience (many of whom are likely too young to be aware of the character anyway) and risk angering the diehard fans who know what Omega's Gallifreyan symbol looks like.
Just to piss me off, it will turn out to be Captain Jack Harkness.
