It's likely they din't know what to think at the start, maybe they got some clue that it might not be the real O'Brien and then they found the real one and all doubt was lifted. What I find surprising is that Molly seemed to know it from the start. Why would anyone tell her anything and risk tip fake O'Brien off? It seems strange to me.It seems everyone was suspicous of O'Brien from the moment "he" returned. How did they know it might not be O'Brien? When and how was the real O'Brien found?
The episode itself says why everyone acted weirdly right from the start. The Paradans were tipped off that Miles was replaced, so they evidently contacted someone at Starfleet or Sisko directly.
How do you know they told Molly? It's not the only time she's acted like a little pill. (And even if they did tell her something, it'd have been a "modified" version for her benefit.)
As for why they didn't just grab him up...they didn't know for sure, and they'd likely not want to be tipping off the Rebels ahead of finding the real Miles. If the replicant was found and contained, there'd be very little chance of finding Miles alive. If you play along, there's still a chance.

Plus, did you see the look on her face? He would have to be blind not to notice it.Children have excellent intuition, so I'm guessing Molly could tell that wasn't her father. As for the stew, I was wondering the same thing...what was that all about? Maybe she just wanted to see if he would say it was his favorite, but she still acted like the universe was hanging on whether he took a bite or not. Strange.
