It would probably be a tie for me between Janeway and Picard. They both ran their ships well and effectively.

Kirk: Great Captain, amazing at improvisation and strategy, great in combat and a pretty good diplomat. No real flaws except his occasional disregard of orders and "leap before looking" attitude don't really set the best example heh Cadets would admire him, try to be like him, and be ripped apart by an angry Gorn.
Picard: Amazing Diplomat, great strategist but he always seemed a bit too hesitant to use force. While its not a bad thing and probably stopped unnecessary bloodshed...but he let Wesley Crusher on his ship. Unforgivable.
Janeway: Merged Maquis and Starfleet to a fully functional crew, got her ship home after 7 years of being alone in a hostile environment with no support in sight and dealt several blows to the Borg along the way.
Archer: Alone in uncharted territory on a ship which kept getting outmatched and such. He always came out on top but his ship seemed to get knocked around or taken over a lil too much..
Which leaves us with the best: Sisko. Was instrumental in the war with the Klingons and the Dominion, saved the galaxy from the Pah-Wraiths, punched Q in the face and got some sweet ass along the way..

Sisko - Best captain. Gutsy enough not to run from a fight; smart enough not to get me killed.
Kirk - Too much of a cowboy, too weepy. Goes through redshirts like potato chips.
Picard - Old granny.
Janeway - Unstable.
Archer - Unsuitable for command.

Picard, definitely. I have to agree with Toby on the rest of them. Every so often Janeway would catch my eye but she was the one that tended to get preachy IMO. Archer was like a kid with a cool new toy. I don't know what the hell Kirk was doing. I admire Sisko for his tactical and logistical savvy but I can't say that I consider him the better captain. Yeah, he punched Q (who by that time had just become a joke) who could've just as well gotten pissed off by the whole thing and erased the Federation from existence. He also seemed quick to stress; there were lots of times I thought he got angry just a bit too quickly. Not Picard though, when he's angry, he'll smash a rifle into the wall, not just crack a screen.
