I have a feeling they'll probably add a programmable matter door to the shuttlebay. I can imagine Starfleet looking at the Discovery's shuttlebay door staying open and they just shake their heads in disbelief. Probably will order them to keep it closed for now on.
Like Kirk in TWT: ...and second... *waves hand* ...close that door!

A solid door for the shuttlebay would be nice.

Discovery already has shuttlebay doors which can be closed.
If you check episode 5, in one of the shots that shows the USS Tikhov sitting below Disco saucer, and the camera looking at Disco from a right aft lower angle... you'll notice you can't see inside the shuttlebay because its been closed.

Its possible Disco always had these doors but usually kept them open unless for dire situations.

That's a reused shot from Season 1 with new FX.

In season 1 the doors were always closed.

Yeah, I'm sure I remember it being closed once or twice in previous seasons.

Y'all, it's probably hot in the shuttle bay, and the mechanics keep the door open for the nice cool breeze.

They'll get some kind of new FTL drive/shields/weapons package. The guy that installs it will just beam onboard with a shoebox-sized dohicky with one blinky blue light under his arm. He'll stroll down the corridor and then toss it into the first random closet he sees. Then he'll yawn and let them know they're good to go. No assembly required.

I guess they're giving her the "-A" as a homage to the "Enterprise-A" for refit.
So in all this time, they didn't use "Discovery" again for other StarShips or if they had, they're WAAAYYYY past "-A"?
But that wasn’t a refit. That was a completely different ship.

The letters must have a slightly different meaning 930 years in the future. Big upgrades and refits now count.

Also explaining the seed ship having an -M registry and still being the original ship from last episode.

To hide the fact that Discovery wasn't destroyed in 2258 like the official records would show?

Now, Starfleet gets to claim it's a different ship. Plausible deniability.
Hide it from whom though? Who gives a damn if some random ship faked its death 700 years ago

If word gets out that it's the same Discovery, Starfleet's rules against time travel would be called into question. Others might start getting the wrong ideas.

And you never know if Control might rear its ugly head again...
