I also think Pen Pals was a potential low moment. All that hand wringing.

I see no reason to believe anything Dougherty says.
Not only because he was most likely a Section 31 operative - in the novels, he definitely is, and the whole thing was a S31 operation, which I always suspected - but they were also out of communication range with the Federation anyway (because of the Briar Patch interference) and so there'd be no way for Picard to check on Dougherty's claims.

When Riker communicated with the Federation Council they order a "review." This suggests to me that they already knew about the operation to harvest the particles. Otherwise wouldn't their response have been more along the lines of "what are you talking about."
Admiral Dougherty was operating under the instructions of the Federation Council. I'd like to think after the review that the harvesting of the particles for the good of the people of the Federation would have proceeded.
