If you're talking before season 4 then 100% she sides with Chakotay. Her loyalty to him runs deep. I think even after that she will side with him but would be more conflicted because likely Tom will side with Janeway.
That wasn't really them. B'elanna knew it was a holodeck program.This basically what happens in that season 3 last episode. Torres reluctantly goes along with Chakotay in the "mutiny holonovel" Paris pretends to join him, then betrays him to help Janeway.

I believe this is why she sides with Chakotay in the Voyager Conspiracy. In Life Line, Chakotay reminds Janeway she may have forgotten he, B'Elanna and others were Maquis but they have not. The bonds are just that strong.
I don't think Chakotay would have ever mutinied.
Well we dont' have as much backstory on him but he was a Starfleet officer. On Voyager he falls right back into that way of thinking.I totally agree. The Maquis are a long way away and the ideology they fought for is in the Alpha Quadrant, not the Delta. It is also over. Chakotay and B'Elanna are not Sudar. They fought for the cause which is dead.
I also think they proved their loyalty 1000 times over. If there was any chance Chakotay would lead a mutiny in later seasons it was Equinox and the Starfleet crew just might have followed him but he did not. Even Janeway herself acknowledges it.
