The first time I saw the 'new' klingons in TMP and later on and on TNG I was able to accept them better (though I wasn't sure how they were going to explain the difference in appearance from TOS to the new look. Did they ever state that or was it hush hush?)

1) The Augment virus. Highly unlikely. Not enough people watched Enterprise to remember that, and outside of Trekkies this is a complete unknown.
2) (Part of) The Federation wanting to completely annhilate the klingons as a species, probably with a bio-weapon/supervirus. Most likely Fungus-based, with Jasin Isaacs/Lucius Malfoy being the "crazy captain"/surprise villain to perform that operation who needs to be stopped in the finale of the 1st season.

I don't imagine the "augment virus" entered the writers or producers heads once - they were just writing some rhetoric for an antagonist to say, and used figurative language for a creeping disease or pestilence taking over the Empire (the expanding influence of the Federation). Even if one does want to fit in the Enterprise explanation somewhere, 'atom by atom' doesn't suggest a virus. Viruses don't affect atoms.
