If anything, its the TMP-style saucer that looks most out of place, if you consider all the organic shapes of the secondary hull and engines.
I was determined not to like the redesign out of principle, but now I've see it I kind of do like it. The design is fairly unique compared to designs from other Star Trek era's.

That does look much better. One other problem I have with the 2nd-ary hull is that it doesn't look much like a habitable volume, it looks more like one giant engine pod or something.

That stuck out for me too... of all the elements of the design it's the most unchanged and yet it doesn't quite work with the rest of the design.

That's the ugliest thing i've ever seen.
Absolutely reprehensible. The designer should have his drawing hand smacked with a steel ruler about fifty times for this abomination.
I still contend the nacelles are not active and when the bussards are warmed up to a nice red glow people will be much happier.
