There is no "science performance", so the joke doesn't work that way - which is reason enough for Tom to ignore dull facts.
And if all ships are built for combat performance, we certainly can't deduce from this that the Voyager would be primarily a combatant! Her two known specialties, apart from the obligatory fanatical devotion to the Pope, are her agility and her high stable cruising speed - or at least those are the two things the heroes themselves bring up several times, while the rest (such as landing and takeoff capacity) goes unmentioned. Might be she's primarily a courier, then?
...I mean, that's the job her one known sister ship is seen doing in DS9!

Of course there can be, should Voyager have been first a science vessel (which it wasn't) her science performance would have been an important metric.
Yet again, there is no "science performance". For the joke to work, one would first have to create the concept from scratch. And what explaining of jokes does to them is already... Sigh.
Okay. If we for some unfathomable reason wish to say that Tom was making a true statement, then the ship's physical structure might have been designed with Klingon disruptor bolts in mind, rather than for optimal conveyance of clarinet-inflicted sound waves. So we get a pecking order for those two things. The designed and built-in primary mission of the ship might still be botanical research, hosting of political rallies, or gormagander herding - which just doesn't happen to touch upon the structural issue being discussed, one way or another.
