I don't think Lex knows that Superman is Clark Kent, or he would've long ago had a sniper fire a kryptonite bullet through Clark's apartment window while he was sleeping, or something. Superman is his anathema whom he's dedicated to destroying, so he wouldn't just casually let him lead his life if he knew is identity. He probably doesn't see Supergirl as a threat in the same way, because it's not as personal a vendetta.

The one thing that left me scratching my head though is: If Lex now has comparable superpowers to Superman/Supergirl outside of his suit (as shown in this episode, what else is he waiting for? IE - Why isn't he going directly after either of them now, himself?
