Clark can't fly because Lana still has his balls...when he sends Lois to get them back...he will fly! 
Clark can't fly because his ongoing self-doubt is a great weight on his shoulders and keeping him from happy thoughts. Once Darkseid is defeated the darkness vanquished, we'll see him fly 
Clark certainly has the hot air to inflate his balls and loft skyward if Lana ever gives them back.
Young, the destiny I was commenting on wasn't "flight" it was "Heroism" or as Jor-El qualified it as "Martyrdom" since he's only going to save the day until he doesn't and lets face it the most noticable thing Superman has done in the comics in the last 70 years is die.

Kal-el could also have recovered all the FOS crystals in two episodes.
Yeah...Jor-El has done a good job of imposing his own expectations and ideals on Clark in the show. I still think they should have revealed a long time ago that the Jor-El simulcrum was under the influence of a Zod uploaded Brainiac virus.
