There's an even better example: Insurrection. The evil Federation were trying to forcibly remove the Ba'ku. Craft is a Ba'ku style freedom fighter like Picard and the crew were in the movie.

I believe that you can make conflicts without a side being good or bad only that they have their own valid reasons to go to war.
The Maquis weren't really at war with the Federation, mainly the Cardassians. They usually made efforts to avoid fighting Starfleet, typically only doing so in direct self-defense. The only exception to this was For the Uniform, but that was Sisko and Eddington's vendetta playing out there.

They weren't at war with the Federation. The Federation hunted them yes, but the Maquis only attacked back in Self-defense. Their main focus was the Cardassians.

The Maquis may have started out intending to do the right thing for themselves, but along the way ended up committing actions that got them branded as a Terrorist Group by the Federation.

I don't see Maquis actions as exceptionally reprehensible or anything: the heroes and the regular villains all follow more or less the same code of conduct, with clever raids and surprise strikes and feints and whatnot.
It's the Maquis cause that's vile. Holding onto property when letting go would avert a war or let one be wound down - when property is available in unlimited quantities? "My grandfather built this house!" sounds rather hollow an excuse for violence when he did so all of sixteen months ago, and could do it again in literally a heartbeat in pretty much any piece of spatial real estate around, just by pushing the appropriate button.

Under the Federation-Cardassian treaty, no one was to be evicted. Federation citizens could either choose to leave, or become citizens of Cardassia. I'm guessing there were some sort of riders in the treaty ensuring they wouldn't all be immediately sent off to labor camps or anything - otherwise why would the Federation sign it?

The Malinche got caught up in the Sisko-Eddington vendetta. Aside from the events related to the vendetta, the Maquis never instigated a fight with Starfleet.
The founding fathers just wanted a seat in Parliament, they would have been very happy with the status quo - white, aristocratic males ruling society
Anyway back to the program, I expect the people of Earth to be a lot more diverse than 23rd century Earth. The President of Earth should be a Gorn!
