Well we now at least 5 city ships were destroyed because they showed then crashed in Egypt, Sidney, etc.. The Impression was that most to all were destroyed. I would like to think that one got away to bring help but who knows.
The other thing the movie showed is the ships (well the attackers anyway) had no power until the mother-ship showed up. So, the city ships (and attackers) could have all lost power power when the Mother-ship was destroyed. We don't now if those ship generated there own power. We do know that the ships computers are tightly connected to the mother-ship's computer since the virus was transmitted down to them.
There's still a lot of storytelling left to be told, too.
All we saw was them (likely) destroying the mothership and one of the cityships. There were still plenty of their fighters zipping around, and there were very likely survivors after the cityship went down. It's also unlikely given the dialogue that every other cityship was attacked during the admittedly short amount of time it would take the cityships to recover their shields after losing connection with the mothership, though the general tactic of launching weapons at their megaweapon just as it was firing as I can't imagine that working with their shields up.
And even if they did manage to eliminate all the aliens who came to Earth, they now have access to all sorts of alien technologies which they could have spent the last umpteen years reverse-engineering and perfecting for what could be the rest of their fleet or even just another mothership. If not another invading race altogether. And you just know Earth's flagship (if they have one) is going to be named after Casse.
That's all on top of the storytelling about rebuilding what's left of the world's governments and infrastructure, though I doubt that'd be a part of the movie(s).
