In true Star Trek honor, it's badmirals or similar people in high command positions aka "alphabet agency gone rogue power trips ™"
I hope the Collective story line is over for good - at most with a quick snap the handcuffs wrap up montage and voice over next season and that then closes the book on Mackey service past.
the last scenes back at HQ with all characters felt kinda like a potential (series) out, in case of the series ending.
Being familiar with the NCIS string along formula ™ my guess is, the FBI lady is the new potential love interest and partner for DeShawn. Meanwhile Trigger is even switching jobs to continue the thing with Eevie
sidenote: hope Trigger remains a recurring (deadpan) character tough. And then finally Mackey admits to JD that she thinks he's a catch and then the obvious interruption, while the oh look the baby-walkout-dad is back...Overall I've enjoyed most of the season - but especially the stand alone episodes - more. I'm looking forward to whenever in supposedly early 2027 NCIS Sydney returns. However I hope the Collective and similar story lines are over for good - at most with a quick snap the handcuffs wrap up montage and voice over next season.

well in the 2 parter season finale the gang encounters once again one of there ncis season 3 greatest enemies in ncis sydney history and at the same time also encountered the 2nd greatest enemy group in ncis sydney history
this season has most likely to me in my opinion created many more of there greatest enemies in ncis sydney history like for examples travis had that son of a bomber mackie had that former army guy jd i guess had that mind control lady and blue bird had the cult leader
Origins is actually my preferred flavor of NCIS lately

The cynic in me thinks one of the reasons they're going to have a modern-day subplot in S3 is to make a potential crossover with OG (and maybe even NY?) less contrived.
The alarmist in me worries this could mean S3 could be the last of Origins. After all, a modern day subplot running throughout the entire season, it'll be difficult to avoid addressing the fates of the show's original characters.

Didnt the show Reunion do similar - spent several episodes telling us a character had died, but then ticked off the flashback characters one by one, revealed who had died, then spent the rest looking at who had died. With a shortened season, you might be able to pull it off
And tie in who the Season 1/2 narration is being delivered to.
I am already a bit miffed at CBS.........I think S3 is only 10 episodes......can't remember the source at the moment.
