Clue 1: Investigating the fascinatingly impossible is what we do.
Mr. Spock: … the inconsistencies are so compounded as to present a seemingly impossible phenomenon. Captain Kirk: But a fascinating one, Mr. Spock.
An exchange between Spock and Kirk before Kirk announces he is taking a landing party to the planet to investigate it for their StarFleet report.

Clue 2: There is too much planning and not enough planning going on here.
The advance planning of the auto defense system outlived the Kalandans and its usefulness and became dangerous. The 4 person landing party beams down on this “ghost planet” with only 2 weapons? McCoy should really pack a few food supplements tablets in his medicine kit – for emergencies. If he did, finding food and finding it fast! (Kirk), wouldn’t have to be a concern within minutes of being stranded.

Clue 3: Sabotage!
Losira fused the emergency bypass of the matter-antimatter integrator. The engines will overload and explode in less than 15 minutes.

Clue 4: This episode’s saboteur does a thorough job of deliberate sabotage.
Mr. Scott: The emergency bypass control of the matter-antimatter integrator is fused. It’s useless. And there’s no question it’s deliberate.
Mr. Spock: Sabotage.
Mr. Scott: Aye, and a thorough job. The system’s foolproof …

Clue 5: What I wouldn’t give for a can of WD-40 right now!

While trying to reverse the polarity on the magnetic probe, it gets stuck and won’t slide. Scotty wastes precious seconds fiddling with it.

Clue 6: I didn’t ask you what time it is!
Mr. Spock continues giving a countdown to explosion to Mr. Scott and it stresses him out.
Scott: I know what time it is. I don’t need a blooming cuckoo clock!

Clue 7: Some may say you are beautiful but all agree that you are an industrious disruptor.
Kirk and Sulu say Losira is beautiful. She is quite busy disrupting the landing party members and causing trouble and death aboard the Enterprise.

I'll say "Balance of Terror"

How does Stiles know the Romulan ships are painted like a bird of prey? Spock just mentioned that there was no ship to ship visuals in the battles a century ago. Spock and Kirk do not know this information even though they have studied past battle history at the Academy. This means Stiles knows it from common knowledge from 1 century ago, and passed down through his family. But hard to believe the historians would not have recorded this common knowledge.

By the way, why is Kirk so worried about identifying the Romulan ship? Wouldn't any warship in the area be the culprit? It's not like various alien species send out ships to do passenger tours along the neutral zone.

Would a book, published in 1992, about Earth's Chicago mobs of the 1920s be common reading material for someone on the Horizon? Would it be so common that they would then bring it along with them when they beamed down to Sigma Iotia Two?
 
Metamorphosis?

1) Hard to believe warp drive was common knowledge a hundred years ago, given the Enterprise appears to be one of the first to explore further than before? If warp drive was discovered over a hundred years ago, why the slow development to head into space?

2) The crime being to essentially keep Colchrane trapped indefinitely on the planet? Perfection being that he is made immortal?

3) Colchrane decorates his walls with parts from his ship? Perhaps he could've been more creative/imaginative?

Amok Time?
1. Pon Farr was probably discussed in Enterprise (just a guess).
2. T'Pring picks the challenge to bump off her suitors.
3. Vulcan plomeek soup.
4. We saw shouty Spock with Pike and should have seen him with Kirk's replacement assuming he is dead.

Yeah, that's it.

4) is about Spock showing joyous emotion, because we've seen him angry a few times though. We only see him doing that in the pilot and then it's deadpan all the time except this one time when he found out that Kirk was alive.

Well, there's also the episode where he's under the influence of spores but that doesn't count IMO.
