Some explanations:

By agreeing to do the sex change procedure on Quark, Bashir is partaking in a deception that decisively influences an election on a planet at the highest level. Something I am sure Starfleet would think is... unethical... to say the least!

The episode shows some shocking sexual harassment without any consequences to the sexual harasser whatsoever, something that likely wouldn't go well today as we have evolved beyond that.

Only one in more than 400 representatives is enough to influence the election? That's really hard to believe even if it's what we're told.

Picard like Ishka in that episode was in need of a new heart.

First time two men kiss in a sexual way (even if one of them is playing a (temporary) woman), in an episode of the Star Trek franchise.

Some Catwalk experience would have helped Quark who had trouble walking in a feminine way.

The Jem'Hadar use concussion charges, which is not normally used. Had things gone a certain way, it would have been easy to keep the ship. The geological survey was the mission of that planet.

That's correct, and you're right about the unconventional weapon.

Clue 2: A James Bond holo program is HARD to lose, but he managed it.
Clue 3: The geological explanation for how you can reduce the width of the Earth to flood the entire world is TOTALLY accurate.
Clue 4: No other episode can you dump transporter patterns into cold storage and pull them out later. Scotty had to create a feedback loop to do that and his friend didn't make it.
 
I still don't get clue 2.

Why is it hard to lose and how does he lose it?

Clue3: If you get the lava above the crust you will not have reduced the size of the earth. All you'll have accomplished is that you'll have an ocean of lava instead of an ocean of water.

But the volume of the whole will be the same.
 
Clue 3 the 'Totally' was meant to indicate sarcasm. Maybe that was lost in translation.

He lost the program. The world was destroyed.
