I agree it is THE OFFICIAL timeline now, however every interview I've read seems to mention that is also an alternate, and usually even brings up the fact that is so as NOT to overwrite or trample on the first one.

Do it the way DC distinguishes the versions of their characters. Henceforth there is the Golden Age James Kirk and the Silver Age James Kirk. 
even the writers have said it is alternate..
it may be an official alternate time line but there is no indication that want to just wipe away the past.
when myers wrote his book about holmes it didnt wipe out the "final problem".
all the times holmes has been adapted didnt wipe away the original canon.
no one is going out destroying all the copies of tos.

Hey, I don't see why any long-time comic reader is even potentially confused by one reboot only every forty years.
